Residents are wearing face masks to avoid the suffocating dust.
Stormy winds are also blowing across the island and the rain has combined with dust to create mud, which has coated vehicles and buildings.
The red weather warning was in effect until late Thursday night.
The storm has hit travel to and from Crete ahead of the Easter holidays, with flights and ferries disrupted on Wednesday.
the mainland Greece has also been hit by the storm and one man has died near Athens.
According to the fire department, he was found under a car early Thursday in the Nea Makri area, which was flooded.
Antalya has also been covered in red dust, causing massive disruption on the Greek island.
